This problem is similar to http://drupal.org/node/302208 which is marked fixed.
I have also tried this with the latest 5.x-2.x-dev version dated 2008-09-01

Am I missing something i.e. is Weblinks not capable of showing my taxonomy structure or is this a bug?

jupiterchild commentedThis bug has been around for quite a while. At frst I thought it was the way I was interpreting how Web Links displayed groups. Then when I saw your recent fix and the problem didn't go away (for me) I thought I better report it.
Thanks for your prompt attention, this is a fine module and I am astouded at the amount of development work you have both put into it. Much appreciated.

nancydruThis is one of those times where continuing to patch the code is not the right answer. I spent much of yesterday designing and concept testing a rather significant change. After talking with rmiddle last night, we are going to go ahead and do it. Please understand that this hits a fairly sizable portion of the module (and all the critical stuff) so I am going to be as careful as I can and do a lot of testing. once it is in place, additional testing would be really appreciated.
