Right now everything dumped into the root. Trying to avoid this is one of the main reasons IMO to use Asset as much as possible rather than Upload/Image/Imagefield et al.

Of course this would not be necessary if AI could just leave the files where it found them http://drupal.org/node/317224

But if that's difficult or impossible I would think this feature would be more achievable.

You can select the destination, it's called the "Parent folder" and this is described in the Asset Import documentation. Using the asset wizard you can create a directory to use as the parent folder for your imported files.
