I'm sure it's explained somewhere how to do this, but I really couldn't find a decent tutorial or manual... I want to override the weather.tpl.php file the proper way. Creating a file by the same name in themes/my_theme didn't do the trick. What else should I do for Drupal to use this file instead of the one in the module folder?

As mentioned in the post you might need to clear the theme registry.
