I'm not sure if I have something setup wrong or not, but my Subgroups Navigation block is showing other book nodes in addition to groups which have children groups. Is there something I need to do to fix this?

This is by design. The Subgroups block shows the book tree. the only difference is that if you are viewing a group post (i.e. not a group node), it understands the context and shows the book tree with the right group node.
