I am using Markdown as my only filter. I've done a syntax test based on the Markdown syntax documentation and the results don't exactly match what it "should" be. In particular, [src] doesn't seem to work, and there's something that's causing half the document to be bold.
Note: there's a portion of that document that contains echo $input | $markdown_script that will freak out Drupal. You'll need to remove that to accurately test it.

Unless there is a conflict with another Drupal filter that can be fixed in this module, you will need to talk to the original developer of the Markdown PHP port if there are any inconsistencies in formatting.

BTW, links to the ports' home pages are provided on the Marksmarty configuration page, including the versions of the currently installed files (so you can compare and determine if you need to upgrade).

too old. if the current RC fails, please file a bug with markdown extra or here as needed.
