Skinr is working fine for panel pages, but not full panels.

Obviously I am doing things right in my panels-pane.tpl.php file since it is working in my panel pages.

I suspect it is something that has changed in panels with an update needed to the panels.inc file in the skinr module.

I have this on a live site but don't want to share the url publicly.

Can you provide a step-by-step description of how to reproduce this error (and what do you mean with "full panels")?

I am not 100% sure what is going on,

after applying the patch here: http://drupal.org/node/610082#comment-2174278

it now seems to work, but that patch wasnt ever commit to CVS, but the issue is closed.

But it seems to be working for me now, only after i applied this patch not in cvs.

thill_, a slightly modified patch was committed instead. The patch you mention wasn't quite the fix, but a fix is in CVS.
