I must be doing something wrong because the blocks are overlapping with the content area.

This looks like the same issue I reported here: http://drupal.org/node/623598

You can work-around it by using 3 columns and always having something in the right sidebar.

Just wondering - are you using version 2.x-dev (the latest) of Zen? I would assume so, but just wondering. Also, do you have a link to the site so I can try figuring this out from here? I'll try to help you get this sorted out asap.
