It seemed to be working on v3.5, with about a dozen galleries on the site.
I upgraded to v3.6 and the fault described in #1 reappeared.
I reverted back to v3.5 and the fault remains on some, but not all, galleries. I have flushed caches in all the places I can think of, but the problem remains.

chrisbeng commentedI'm using 3.6, and the problem still exists- if I uncheck the "square thumbnails" option, the black background matches up with all of the pictures, but if not, and if all the pictures are landscape, the background is too small height-wise and the images extend downwards a few pixels beyond the background.

charlieobrian commentedPlease try the following:
In the album where the problem occurs change the FIRST image (in alphabetic order) to be portrait.
I had the same problem, and after cropping the first image to portrait it solved.
