Putting all my added modules in one directory does not seem to work for me - they are just not recognised. I there something else I need to do?

If it's upgrading you are thinking about, maybe put them in the sites folder instead. Each contrib module should have it's own folder, though.

I am using a multisite system and have all modules together in the default folder.

I am not absolutely sure, since it is not clear, but maybe the person means not in the sites directory at all, but in the main modules directory, create a subfolder called contrib, and put all your modules in there. Drupal should find those, it searches the entire directory, if that's what you want to do.
