I have setup Drupal + Gallery and trying to use Gallery Filter + Lightbox2 filter.
But the problem is,
I have enabled URL rewrites for Gallery, so my links to gallery items are /gallery/dir/subdir/filename.html, instead of
/gallery/ShowItem?.....

because of this , the lightbox filter's substitution fails.
It is a cumbersome process to filter the same input twice, rather it would be nice if you can provide a patch against
gallery filter.

I do not currently use Gallery 2 with any of my Drupal installations, this will have to go on hold until I can set aside some more time to it.

Can you try out one of the new releases: lightbox2 4.7-1.0 or lightbox2 5.x-1.1 and see if the problem persists? Does it work when you disable the Gallery URL rewrites? I can't get Gallery2 working with drupal at the moment, so can't even test the lightbox2 integration.
