When I upload a logo for this theme, it displays in place of the stock image that comes with the theme. It also fails to serve as a link to the homepage.

in the documentation it states that the logo replaces the main header image. There's also documentation about how to add a logo to the top and bottom corners of the theme by FTPing correctly named files. This will change in future versions so that you can upload through the interface (we'll probably drop the "logo" thing's current functionality).

As for linking I guess that could be an option if people wanted it to be, the slogan / title at the top right corner current serve the 'back to home page link' at the moment.

I see that now and have my logo showing (altho will need to edit .css to make my taller, narrower image work).

Having it serve as a link to home would definitely be preferable for our site as we don't use a slogan.
