When adding a named anchor to the Primary links, node/5#anchor for instance, it is retained in the primary links menu as node/5#anchor, but the #anchor is stripped from the link in in the primary links jump menu. Can this be overridden/fixed through template.php in some way? Thanks.

This is now fixed in both the 6.x-1.x and 6.x-2.x branches. And it will get into the next official release.
