Configure link appears below the View and Edit links for Node panes when using Panels (6.x-3.3). IMHO the Configure link should not be displayed at all in this case. Attached is a small patch which addresses this problem.

Your patch would hide Block Edit links for any block created by the node module. Perhaps there's another way to approach this?
