I've reached problems with Hierarchical Select and Better Select both enabled for term edit page. Parents were not saved with both modules enabled. Problem is in additional submit functions for term edit page and node edit page. We should at least check type of elements: are they still checkboxes?

Patch fixes compatibility at least with HS, and maybe other. It was made from 6.x-1.0-beta2.

I've tested this patch. Please apply this patch and release beta3.

I ran into the same problem as @Dmitriy.trt and had reported it as a bug in the Hierarchical Select issue queue here:
