Both just stopped working as soon as I upgrades. Back to old and all is fine again. Problem is, I want to use Drupal chat, which tells me I need the latest jquery.

This is an issue against Popups and External Links. There is nothing to fix. If you are still having problems with those modules please file bugs against them.
