The issue Select box doesn't retain selection on edit is being tracked as a part of Hierarchical Select Node Reference. Not sure if this is a HS problem or a problem with HSNR, but wanted to let folks here know. Even if it's a HSNR problem, it might be wise to make a comment on the HS module page stating that HSNR is currently incompatible with HS. To summarize the issue, the HSNR selection widget breaks on node edit pages when using HS 6.x-3.5. I do know it works with HS 6.x-3.3 (haven't yet tested 6.x-3.4).

Thanks for the post _craig. I thought I was doing something wrong running a fresh install of HS 6.x-3.5 and HSNR until I saw your post. Removed HS 6.x-3.5 and did a fresh install of HS 6.x-3.3 and HSNR worked!

I just released version 3.6, but that won't fix it.

As requested, I've added a note to the HS project page regarding this compatibility problem.

Removed that note. Since this was all FUD. *Not* appreciated. Research properly next time. As per #846612: Select box doesn't retain selection on edit, the claims made here were false.
