The release notes for 2.0 (http://drupal.org/node/978830) say:

Note: Some minor manual upgrade steps required, particularly for hidden vocabularies.

Which manual steps are required? I checked the project page, the README, and the issue queue, but couldn't find anything about it.

Yeah. I should have bugged this also.

After you go to the default configuration page, you get a message with a link to a comment on this issue queue that explains the changes.

Go to admin/content/taxonomy/taxonomy_defaults after upgrading and it should show the link to the comment. Then you can post that comment link here and the maintainer can post that link to the documentation.
