I am not sure that the deprecated Entity Metadata module is going to be part of the first stable release of Entity, but if this is the case I'd suggest to hide it from the module configuration page.

So I've done so. If for some folks have troubles with that, update first to beta7, run update.php and then proceed and update to beta8.
