Flowplayer 3's latest version is not recognized by swftools.
flowplayer-3.2.7.swf
I copied flowplayer-3.2.7.swf to flowplayer-3.0.7.swf (which it recognizes) and now it works.

You didn't rename the file, just added flowplayer-3.2.7.swf with flowplayer-3.0.7.swf in the same directory?
