Marketplace let me configure available payments by store which is very nice.

What if Shipping can be configured with the same way. With that we would able to select the available shipping methods by store.

can merchants activate/deactivate payment methods for their own stores? I haven't been able to achieve this. In my website, only admin can change store payment options

Yes they can - on the store edit page, Payment methods vertical tab.

We have a project for a client that will probably need this.
I could discuss internally if there is time and budget to help with the "shipping per store" feature maybe?

Does anyone know where the shipping fees are added to the orders? I think normal order rules should work for every order in the order-group. The problem is that normal order rules are overridden somewhere by the marketplace.
