This may be similar to http://drupal.org/node/149186 --the symptoms are similar.

After upgrading to webform 5.x-1.3 previous category terms are still present, but any changes are not saved when the form is submitted. This is the same for starting with 1.3 rather than upgrading, category terms that are selected for webform nodes are not saved.

This patch supplied by yched in http://drupal.org/node/149044 has been applied and corrects the problem
