I discovered a rather interesting little program at http://www.geof.net/code/annotation/

It allows for a column of comments where an annotator can highlight certain parts of a text and make annotations that are related to the highlighted text. This is nice, and I was wondering if it would be possible to use this as inspiration, if nothing else, for the upcoming features for this module.

What must happen when annotations are processed. When the node text changes, the annotations seems to get worthless.

So there must be a link form the annotation and the node editor.

Please review http://drupal.org/node/167926 (want to resolve this first) and http://drupal.org/node/172390 (this probably happens in the process) to propose what to do when a node is edited.

I would second (third?) the call for a feature of this nature. Marginalia seems to have the simplicity such a markup tool needs and functionality of this type would enhance the annotate module greatly.

There is an implementation for OJS (http://pkp.sfu.ca/?q=ojs) and for http://moodle.org/ plus a standalone version as a demo for integration with other CMSs ... so I have to follow the latter.
