This theme already implements a fairly elegant method to override css files via the local.css file so that future theme update will not overwrite the changes. However there is nothing in place to provide the same functionality for a javascript file. It would be nice if fusion could implement a local.js file as well.

You can do this in your subtheme (or sub-subtheme), and Skinr 2.x and for Drupal 7 supports this so it's not something we'll be adding separately to Fusion.
